Trong quá trình lập dự án quy hoạch, nhằm phù hợp với quy hoạch tổng thể thành phố Vĩnh Yên và các tiểu vùng liên quan, dự án điều chỉnh quy hoạch chi tiết khôi phục, tôn tạo khu di tích chùa Hà được UBND tỉnh phê duyệt điều chỉnh tại quyết định số 1932/QĐ-UBND ngày 18/8/2006 với tổng diện tích là 59.958m2, gồm 32 hạng mục công trình, tổng kinh phí dự toán vào năm 2006 là 59.310.000.000d ( năm mươi chín tỷ đồng) giao ban quản lý Di tích chùa Hà Tiên làm chủ đầu tư, toàn bộ công trình được chia làm 2 giai đoạn chính, giai đoạn 1: Xây lắp các hạng mục kiến trúc cơ bản:
