Luận án sử dụng phương pháp nghiên cứu định tính kết hợp với định lượng. Các số liệu được thu thập từ internet, từ các báo cáo thường niên hàng năm của nhà nước, Bộ GD ĐT, báo cáo của các trường Đại học Công lập, các bài nghiên cứu của các tác giả trong các cuộc hội thảo liên quan tới công tác tự chủ tài chính.
Báo cáo quyết toán của các trường ĐHCL đã tự chủ tài chính, cùng với tổng hợp kết quả điều tra của 50 trường ĐHCL trong vòng 5 năm gần nhất .
Phỏng vấn các cán bộ quản lý, kế toán và quản lý tài chính của các trường, Bộ GD ĐT và một số Bộ chủ quản có các trường Đại Học.
Việc lựa chọn mẫu để điều tra mang tính ngẫu nhiên sau đó dữ liệu thu thập được sẽ được chạy trên một phần mềm dự kiến (spss hoặc stata) để thống kê, so sánh và phân tích. Nội dung bao gồm các thông tin liên quan tới hiệu quả đào tạo, hiệu quả tài chính, hiệu quả thông tin, hiệu quả xã hội, hiệu quả sử dụng nguồn nhân lực, sự ý thức của các trường trong việc đánh giá cơ chế tự chủ tài chính và nhận thức của họ trong việc hoàn thiện cơ chế TCTC.
