Trong sản xuất nông nghiệp, do lạm dụng các loại thuốc bảo vệ thực vật, các nguồn nước ở sông, hồ , kênh, mương bị ô nhiễm , ảnh hưởng lớn đến môo trường nước và sức khỏe con người. Do nuôi trồng thủy sản ồ ạt , thiếu quy hoạch , không tuân theo quy trình kỹ thuật nên đã gây ra nhiều tác động tiêu cực tới môi trường nước . Cùng với việc sử dụng nhiều và không đúng cách các loại hóa chất trong nuôi trồng thủy sản, thì các thức ăn dư lắng xuống đáy ao , hồ, lòng sông làm cho môi trường nước bị ô nhiễm các chất hữu cơ , làm phát triển một số loài sinh vật gây bệnh và xuất hiện một số tảo độc.
Tình trạng ô nhiễm nước ở các đô thị là do nước thải , rác thải sinh hoạt không có hệ thống xử lý tập trung mà trực tiếp xả ra nguồn tiếp nhận ( sông , hồ , kênh , mương ) . Mặt khác , còn rất nhiều cơ sở sản xuất , các bệnh viện và cơ sở y tế lớn trong thành phố không thu gom hết được là những nguồn quan trọng gây ra ô nhiễm nguồn nước .
Về tình trạng ô nhiễm nước ở nông thôn và khu vực sản xuất nông nghiệp, hiện nay ở nước ta có gần 76% dân số đang sinh sống ở nông thôn là nơi cơ sở hạ tầng còn lạc hậu , phần lớn các chất thải của con người và gia súc không được xử lý nên thấm xuống đất hoặc bị rửa trôi, lagm cho tình trạng ô nhiễm nguồn nước về mặt hữu cơ và vi sinh vật ngày càng cao.
Có nhiều nguyên nhân khách quan và chủ quan dẫn đến tính trạng ô nhiễm môi trường nước , như sự gia tăng dân số , mặt trái của qúa trình công nghiệp hóa , hiện đại hóa, cơ sở hạ tầng yếu kém, lạc hậu , nhận thức của người dân về vấn đề môi trường còn chưa cao.
Đáng chú ý là sự bất cập trong hoạt động quản lý , bảo vệ môi trường . Nhận thức của nhiều cơ quan quản lý tổ chức và cá nhân có trách nhiệm về nhiệm vụ bảo vệ môi trường nước chưa sâu sắc và đầy đủ, chưa thấy rõ ô nhiễm môi trường nước là loại ô nhiễm gây nguy hiểm trực tiếp , hàng ngày và khó khắc phục đối với đời sống con người cũng như sự phát triển bền vững của đất nước
