Xử lý cấp 2 gồm các quá trình sinh học ( đôi khi cả quá trình hóa học) có tác dụng khử hầu hết các hợp chất hữu cơ hòa tan có thể phân hủy bằng con đường sinh học, nghĩa là khử BOD. Đó là các quá trình : hoạt hóa bùn, lọc sinh học hay oxy hóa sinh học trong các hồ ( hồ sinh học) và phân hủy yếm khí. Tất cả các quá trình này đều sử dụng khả năng của vi sinh vật chuyển hóa các chất thải hữu cơ về dạng ổn định và năng lượng thấp.
