Cơ quan hải quan áp dụng QLRR dựa trên việc thu thập, phân tích, đánh giá thông tin về các đối tượng (tổ chức, cá nhân) thực hiện hoạt động xuất khẩu, nhập khẩu, quá cảnh hàng hóa, xuất cảnh, nhập cảnh, quá cảnh phương tiện vận tải; các tổ chức, cá nhân trong nước hoặc nước ngoài là đối tác hoặc có liên quan đến các hoạt động này. Ngoài ra, các thông tin về nơi xuất xứ hàng hóa nhập khẩu; quốc gia, khu vực xuất nhập khẩu hàng hóa hoặc là địa điểm trung chuyển hàng hóa vào Việt Nam; thông tin về chính sách quản lý của cơ quan quản lý nhà nước đối với hàng hóa xuất nhập khẩu; chính sách ưu đãi trong hoạt động xuất nhập khẩu hàng hóa, ưu đãi về hạn ngạch thuế quan của Việt Nam hoặc giữa Việt Nam với các quốc gia... đều là cơ sở để phục vụ QLRR.
Cơ quan hải quan áp dụng quy trình QLRR trong hoạt động nghiệp vụ hải quan theo trình tự quy định. Để điều chỉnh, bổ sung việc thực hiện hoạt động nghiệp vụ hải quan một cách có hiệu quả, cơ quan hải quan theo dõi, kiểm tra đánh giá lại việc thực hiện nội dung các bước theo quy trình; đo lường, đánh giá mức độ chấp hành pháp luật về hải quan của các tổ chức, cá nhân.

Áp dụng QLRR trong hoạt động nghiệp vụ đã được Hải quan thế giới khuyến nghị, thể hiện qua sự kiện hồi tháng 6/1999. Thời điểm đó, Hội đồng Hải quan thế giới đã thông quan Công ước quốc tế về đơn giản hóa và hài hòa thủ tục hải quan (Công ước KYOTO sửa đổi), trong đó đưa ra các khuyến nghị (6.3, 6.4 và 6.5) áp dụng QLRR trong hoạt động kiểm soát hải quan.
