Ngày 28/03/2014, Tổng cục trưởng Tổng cục Hải quan đã ban hành Quyết định số 988/QĐ-TCHQ về việc ban hành Quy trình thủ tục hải quan điện tử đối với hàng hóa xuất khẩu, nhập khẩu thương mại; trong đó có những quy định cụ thể về cách xử lý khi kiểm tra hồ sơ hải quan phát hiện đã khai không đầy đủ hoặc có sự sai lệnh, chưa phù hợp giữa chứng từ nằm trong bộ hồ sơ hải quan và thông tin khai trên Hệ thống.
