Đối với việc tuân thủ trong các hoạt động nghiệp vụ, VSD đã ban hành các quy trình xử lý đối với các hoạt động nghiệp vụ. Do đặc thù công việc của VSD liên quan đến mọi giao dịch trên thị trường chứng khoán Việt Nam, ảnh hưởng đến quyền lợi của các nhà đầu tư, nên việc xử lý nghiệp vụ đòi hỏi độ chính xác tuyệt đối và phải đúng theo thời gian quy định. Việc xử lý công việc theo quy trình đảm bảo tính nhất quán, độ chính xác đối với các hoạt động nghiệp vụ. Vì vậy, các cán bộ tại VSD luôn có ý thức tuân thủ đúng các quy trình nghiệp vụ trong việc xử lý công việc. Tuy nhiên, vẫn có những sai sót trong quá trình xử lý công việc. Theo thống kê từ các Phòng nghiệp vụ, từ năm 2009 đến năm 2013 có 03 trường hợp cán bộ bị kỷ luật do không tuân thủ các quy trình xử lý nghiệp vụ, gây hậu quả nghiêm trọng.
