Nước thải từ các công đoạn chế biến thạch dừa, được dẫn đến bể điều hòa sau khi đi qua song chắn rác, tại đây rác được tách loại ra khỏi nước thải. Bể điều hòa có chức năng ổn định lưu lượng chất thải và nồng độ các chất ô nhiễm trong nước thải. Sau khi nước thải đã được ổn định phù hợp với sự phát triển của vi sinh, nước thải được bơm vào bể sinh học hiếu khí. Với các vi sinh vật hiếu khí bám dính sẽ phân hủy các chất hữu cơ còn lại trong nước thải và sử dụng lượng chất hữu cơ này nhằm phát triển sinh khối. Sau khi thực hiên quá trình phân hủy tại bể sinh học hiếu khí, nước thải được dẫn vào bể lắng bùn hoạt tính được sinh ra trong quá trình xử lý sinh học. Bùn lắng từ bể lắng được bơm ra để phân hủy bùn nhằm làm phân hữu cơ. Nước thải sau khi qua bể lắng về chất lượng tương đối sạch đạt tiêu chuẩn cho vào nguồn tiếp nhận. Tuy nhiên để loại trừ triệt để các vi khuẩn có thể gây bệnh trong nước thải như: E. coli, coliform,… nước thải được dẫn qua bể tiếp xúc Chlorine trước khi chảy vào nguồn tiếp nhận, đạt tiêu chuẩn loại B (TCVN 5945-2007).
