Việc lồng ghép bảo vệ môi trường, phát triển bền vững với các chương trình, đề án, quy hoạch, kế hoạch phát triển kinh tế xã hội đã được triển khai thực hiện nhưng chỉ ở bước đầu thực hiện và hiệu quả chưa cao. Công tác bảo vệ khoáng sản gặp khó khăn, do một số mỏ chưa hoàn thành thủ tục khảo sát, thăm dò, đánh giá trữ lượng để giao quản lý, khai thác. Kết cấu hạ tầng kỹ thuật bảo vệ môi trường lạc hậu, nguồn lực bảo vệ môi trường của nhà nước và các doanh nghiệp còn hạn chế. Với trên 3.000 đơn vị sản xuất công nghiệp – tiểu thủ công nghiệp, nhưng hiện nay mới chỉ có một số ít doanh nghiệp áp dụng sản xuất sạch hơn. Tình trạng thoái hoá đất đai ở những vùng đất dốc, vùng có độ che phủ thấp, tính đa dạng sinh học có nguy cơ ngày càng suy giảm. Tình trạng ô nhiễm môi trường đô thị và công nghiệp, vệ sinh môi trường nông thôn chưa được xử lý hữu hiệu.
