khi nhân viên hải quan hoàn tất việc kiểm tra tổng quát toàn bộ chứng từ sẽ nhập tờ khai vào máy tính. Máy tính sẽ cho ra số tiếp nhận tờ khai một cách ngẫu nhiên. Sau đó chuyển cho lãnh đạo chi cục Hải Quan quyết định hình thức, mức độ kiểm tra. Sau khi quyết định mức độ kiểm tra, hải quan sẽ trả lại một bản tờ khai cho nhân viên giao nhận. Nhân viên giao nhận lật mặt sau để biết hàng của công ty mình có bị kiểm tra hay không. Thông thường có các trường hợp sau:
+được miễn kiểm tra hàng hóa
điều kiện hàng hóa được miễn kiểm tra: đối với các trường hợp mặt hàng xuất khẩu thường xuyên, hàng nông sản, hải sản xuất khẩu, hàng gửi kho ngoại quan, hàng đưa vào khu vực ưu đãi hải quan và hàng hóa khác theo danh mục do Chính Phủ quy định( điều 30- luật Hải Quan)
+kiểm tra toàn bộ lô hàng
đối với chủ hàng hóa có trên 3 lần bị xử lí vi phạm trong thời hạn 1 năm đối với hoạt động xuất khẩu, mức phạt vượt thẩm quyền của chi cục trưởng Hải Quan, hoặc đã có 1 lần bị xử lí vi phạm, mức phạt vượt thẩm quyền xử phạt của Cục trưởng Cục HẢi Quan tỉnh, thành phố.
đối với những lô hàng có dấu hiệu vi phạm pháp luật hải quan
đối với hàng hóa xuất khẩu có trưng cầu giám định thì cơ quan Hải quan căn cứ kết quả giám định để quyết định thông quan. Trong trường hợp chờ kết quả giám định mà chủ hàng có yêu cầu đưa hàng hóa về bảo quản thì cơ quan hải quan chỉ chấp nhận trong trường hợp đã đáp ứng các điều kiện về giám sát hải quan do tổng cục hải quan quy định( Điều 25- Luật Hải quan)
+ XÁc định tỷ lệ kiểm tra
nếu hàng hóa đóng theo kiện thì tỷ lệ kiểm tra là tỷ lệ số kiện được kiểm tra
nếu hàng hóa được đóng trong container thì tỷ lệ kiểm tra là tỷ lệ số container được kiểm tra hoặc tỷ lệ số kiện trong từng container.
khi hàng hóa bị kiểm tra thì nhân viên giao nhận phải liên lạc với nhân viên kiểm hóa cục hải quan để tiến hành kiểm tra thực tế lô hàng. tên của nhân viên kiểm hóa và số điện thoại được ghi ở bảng thông báo. nhân viên kiểm hóa sẽ kiểm tra một số kiện hàng ngẫu nhiên ứng với mức độ kiểm hóa ghi trên tờ khai. nếu thấy đúng như tờ khai, nhân viên kiểm hóa ghi lại kết quả kiểm tra vào mặt sau của tờ khai và ký tên xác nhận.
