1. Đại hội đồng
Đại hội đồng là cơ quan quyền lực cao nhất, gồm đại biểu của các nước thành viên, họp hai năm một lần. Đại hội đồng quyết định đường lối, chính sách, kết nạp thành viên mới, bầu Hội đồng chấp hành và Tổng giám đốc, thông qua chương trình và biểu quyết ngân sách. Ngôn ngữ làm việc tại Đại hội đồng gồm Ả- rập, Trung Quốc, Anh, Pháp, Nga và Tây Ban Nha.
2. Hội đồng chấp hành
Hội đồng chấp hành là cơ quan thay mặt Đại hội đồng trong thời gian giữa hai kỳ họp của Đại hội đồng, giám sát việc thực hiện chương trình và quản lý ngân sách; duy trì quan hệ tham khảo ý kiến với Liên Hợp Quốc, Toà án quốc tế và các tổ chức quốc tế khác thuộc Liên Hợp Quốc; lập chương trình nghị sự và chuẩn bị cho Đại hội đồng; nghiên cứu dự thảo chương trình và ngân sách do Tổng giám đốc đệ trình và đưa dự thảo này ra Đại hội đồng với những ý kiến cần thiết; đề nghị kết nạp thành viên mới và giới thiệu người ứng cử vào chức vụ Tổng giám đốc...
Hội đồng chấp hành gồm 58 ủy viên với nhiệm kỳ 4 năm. Để bảo đảm tính liên tục của Hội đồng chấp hành, Đại hội đồng bầu lại một nửa số ủy viên Hội đồng chấp hành trong mỗi kỳ họp thường lệ của Đại hội đồng. Việc bầu ủy viên Hội đồng chấp hành có tính đến sự đa dạng văn hoá cũng như khu vực địa lý mà ứng viên đó đại diện. Các ủy viên Hội đồng chấp hành có vai trò quan trọng trong việc vạch chiến lược và xây dựng chương trình hành động của UNESCO. Hội đồng chấp hành họp một năm hai lần.
3. Ban Thư ký
Ban thư ký là cơ quan thực hiện, bảo đảm hoạt động thường xuyên của UNESCO, thi hành nghị quyết của Đại hội đồng và Hội đồng chấp hành, nhất là thực hiện các chương trình đã được Đại hội đồng thông qua.
Về nguyên tắc, Ban thư ký được tuyển chọn trên cơ sở địa lý rộng rãi và gồm những người có năng lực và hiệu suất công tác cao. Các nước thành viên có quyền đề cử người để được tuyển lựa làm viên chức trong Ban thư ký theo số lượng nhất định quy định theo tỉ lệ đóng góp niên liễm của mỗi nước. Ban thư ký do Tổng giám đốc lãnh đạo, tổ chức và tuyển dụng. Cho đến tháng 1/2007, Ban thư ký gồm 2.100 nhân viên từ 170 nước. Theo chính sách phi tập trung hoá hiện nay, hơn 700 nhân viên làm việc tại 58 văn phòng UNESCO khu vực trên thế giới, trong đó có Văn phòng UNESCO tại Hà Nội được thành lập tháng 9 năm 1999.
Tổng giám đốc là viên chức cao nhất của UNESCO do Đại hội đồng bầu ra với nhiệm kỳ 6 năm (có thể được tái cử). Tổng giám đốc có nhiệm vụ đảm bảo hoạt động thường xuyên của UNESCO, dự thảo chương trình và ngân sách, thực hiện chương trình, quản lý ngân sách, chịu trách nhiệm về mọi sáng kiến và quyết định trong phạm vi quyền hạn của mình.
Từ khi thành lập đến nay, UNESCO đã lần lượt có 9 Tổng Giám đốc: Julian Huxley, người Anh (1946-1948); Jaime Torres Bodet, người Mê-hi-cô (1948-1952); John W.Taylor, người Mỹ (1952-1953); Luther Van, người Mỹ (1953-1958); Vittorino Veronese, người Ý (1958-1961); René Maheu, người Pháp (1961-1974); Amadou-Mahtar M’Bow, người Xê-nê-gan (1974-1987); Federico Mayor, người Tây Ban Nha (1987-1999) và hiện nay là ông Koichiro Matsuura, người Nhật, được bầu Tổng giám đốc nhiệm kỳ 1 từ 1999-2005 và nhiệm kỳ 2 từ 2005 đến nay.
