 Tái kết tinh:
Hòa tan tinh thể thu được ở bước trên trong nước cất nhiệt độ phòng tạo dung dịch có nồng độ protein khoảng 1%. Sau đó cho vào từ từ ( đồng thời khuấy đều) dung dich NaCl bão hào ( 10mL/ 300mL dung dịch protein). Khi 75% thể tích dung dịch NaCl đã cho vào, papain bắt đầu kết tinh ở nhiệt độ phòng. Dịch huyền phù được giữ ở 40C qua đêm, sau đó ly tâm lạnh 2500 vòng/ phút trong 4-5 giờ thu nhận tinh thể. Hoạt động riêng của enzyme có thể tăng nhẹ nếu tiến hành tái kết tinh thêm 1 lần nữa như trên.
Để tăng hoạt tính enzyme, trước khi tái kết tinh có thể hòa tan tinh thể papain trong dung dịch đệm phosphate chứa cysteine, sau đó tiến hành siêu lọc với màng lọc 4000A0 và đem kết tinh dịch lỏng thu được sau siêu lọc.
 Sấy chân không
Sấy chân không ở nhiệt độ 400C thu nhận papain tinh chế.
