Những khó khăn và điểm bất cập trong công tác quản lí đất đai:
Phần mềm Vilis chưa đáp ứng được việc đính kèm file số có dung lượng lớn. Trong thời gian chờ phần mềm đượ c sửa đổi, trước mắt việc luân chuyển hồ sơ được thực hiện thông qua thư điện tử công vụ. Đường truyền dữ liệu thư điện tử công vụ còn thấp, ảnh hưởng đến tốc độ luân chuyển hồ sơ.
Theo quy định của Sở Tài nguyên và Môi trường tại Quyết định số 25/QĐ-UBND ngày 19/01/2015 trước khi chuyển hồ sơ điện tử về Văn phòng Đăng ký đất đai, các Chi nhánh phải cập nhật cơ sở dữ liệu không gian trên phần mềm Vilis, tuy nhiên hiện nay một số xã, phường, thị trấn chưa có bản đồ địa chính hệ tọa độ VN-2000 hoặc bản đồ theo hệ htoja độ VN-2000 chưa bao phủ hết diện tích đơn vị hành chính cấp xã, trong khi phần mềm Vilis chỉ cập nhật được theo hệ tọa độ trên.
Theo quy định của phần mềm Vilis, việc nhập dữ liệu đối với các hồ sơ biến động quyền sử dụng đất phải thể hiện lịch sử biến động, từ việc đăng ký lần đầu cho đến biến động hiện tại. Tuy nhiên, hồ sơ các Chi nhánh chuyển đến Văn phòng Đăng ký đất đai chỉ nhập dữ liệu Vilis cho người đang đăng ký biến động, không thể hiện được lịch sử biến động.

Tuy nhiên hiện nay theo hướng dẫn của Sở Nội vụ, đối với các TTHC lĩnh vực đất đai thuộc thẩm quyền của Sở Tài nguyên và Môi trường thì do cán bộ của Văn phòng đăng ký đất đai cử sang đảm nhiệm. Ngoài bất cập về việc không đúng đối tượng là công chức theo quy định thì người tiếp nhận hồ sơ của Văn phòng Đăng ký đất đai chưa thể hiện sự độc lập giữa bộ phận tiếp nhận hồ sơ với bộ phận chuyên môn giải quyết, một trong những yêu cầu quan trọng của việc thực hiện cơ chế một cửa, một cửa liên thông. Từ đó làm hạn chế vai trò là đầu mối của Văn phòng Sở Tài nguyên và Môi trường hoặc Văn phòng HĐND và UBND cấp huyện trong việc theo dõi, đôn đốc cũng như xử lý những kiến nghị về giải quyết TTHC.
