Trong quá trình thi công một lượng đất thải lớn đã bị mưa cuốn xuống phía dưới đập tràn, khi nhà máy hoạt động, nước xả xuống làm cho bùn đất phía dưới cuộn lên. Tuy nhiên khi nhà máy không hoạt động nước sông vẫn đục do hệ thống xả thừa bố trí tại thành bể áp lực được thiết kế chưa hoàn thiện. Khi nhà máy gặp sự cố đột xuất, máy phát dừng hoạt động, nước không qua tua bin nên phải xả thừa tự do qua hệ thống kênh xả này đã khiến đất đá bị sạt lở xuống lòng sông rất nhiều. Nhà máy thủy điện Nặm Cắt đi vào hoạt động sẽ đáp ứng 1/5 nhu cầu điện của tỉnh Bắc Kạn. Tuy nhiên, để nhà máy hoạt động ổn định lâu dài, việc xây dựng nhà máy cần được hoàn thiện đảm bảo chất lượng công trình, tránh gây ô nhiễm môi trường, ảnh hưởng đến đời sống sinh hoạt của người dân ở phía hạ lưu.
