Trong quá trình hình thành và phát triển của Công ty, năm 2004 có thể được xem là một mốc son lịch sử khi Công ty được Bộ Quốc phòng điều động về trực thuộc Tổng cục Công nghiệp Quốc phòng theo Quyết định số 292/2003/QĐ-BQP. Kể từ thời điểm này, được sự quan tâm của Đảng, Nhà nước và dưới sự chỉ đạo của Bộ Quốc phòng, Công ty đã mạnh dạn tập trung đầu tư vào các công nghệ mới cho sửa chữa và đóng mới tàu, như lắp đặt thành công hệ thống nâng hạ tàu Syncrolift của Rolls Royce (Mỹ) đầu tiên tại Việt Nam, tạo ra năng suất gấp 5-6 lần so với phương pháp đốc nổi truyền thống. Công ty tiếp tục thực hiện nhiệm vụ sửa chữa các tàu cho Quân chủng Hải quân, XNLD Việt Xô, các Cảng Đà Nẵng, Qui Nhơn, Nha Trang,... đồng thời mở hướng sang đóng mới, trong đó đã đóng thành công và bàn giao cho cục Cảnh sát biển Việt Nam hai tàu cứu nạn 3500CV (chiếc số 1, số 2); cho Trung tâm Quốc gia Ứng phó sự cố tràn dầu miền Trung (thuộc Uỷ ban Quốc gia Tìm kiếm cứu nạn) hai tàu ứng phó sự cố tràn dầu L–146 và MPV–5212 thuộc hàng hiện đại nhất Đông Nam Á; đặc biệt là xuất khẩu sang thị trường Châu Âu hai loạt tàu kéo – ASD và tàu cung ứng thuyền viên nhanh phục vụ giàn khoan – FCS;... Gần đây nhất, Công ty đã hoàn thành đóng mới và bàn giao cho Đoàn Đo đạc biển và biên vẽ hải đồ chiếc tàu khảo sát đo đạc biển đầu tiên, ký hiệu HSV–6613. Đây là con tàu được trang bị các phương tiện máy, thiết bị khảo sát, đo đạc biển tiên tiến, ứng dụng công nghệ cao, hiện đại nhất trong lĩnh vực thủy đạc thế giới.

Theo Quyết định số 2736/QĐ-BQP ngày 15/08/2009, Công ty đã thực hiện chuyển đổi doanh nghiệp Quốc phòng sang mô hình Công ty trách nhiệm hữu hạn một thành viên, hoạt động theo hình thức công ty mẹ - công ty con, với công ty con là Công ty đóng và sửa chữa tàu Hải Sơn (nhà máy X50 thuộc Quân chủng Hải quân trước đây, được sáp nhập về Công ty Sông Thu theo Quyết định số 2728/QĐ-BQP ngày 24/8/2009 của Bộ trưởng Bộ Quốc phòng).

Với sự nổ lực phấn đấu không ngừng của Đảng Ủy, Ban Giám đốc và toàn thể cán bộ công nhân viên toàn Công ty, vào ngày 05/06/2013 Công ty Sông Thu đã được Bộ Quốc phòng quyết định tổ chức lại thành Tổng Công ty Sông Thu hoạt động theo hình thức công ty mẹ - công ty con theo Quyết định số 1932/QĐ-BQP ngày 05/06/2013.

Hiện nay Tổng Công ty Sông Thu đã được chuyển sang vị trí mới tại khu vực nhà máy X50 (quận Sơn Trà – thành phố Đà Nẵng). Với diện tích 24 hecta, đây là một nơi rất lý tưởng để tiến đến xây dựng nhà máy đóng tàu hiện đại, đáp ứng được nhu cầu sửa chữa và đóng mới các loại tàu chuyên dụng, tàu quân sự phục vụ cho Quân đội nhân dân Việt Nam, cho quốc gia và cho nền kinh tế nước nhà.
Tổng Công ty Sông Thu toạ lạc trên diện tích 24 ha, nằm ở cửa biển nơi dòng sông Hàn chảy vào biển lớn, cách ga đường sắt Đà Nẵng 07 km, sân bay quốc tế Đà Nẵng 07 km và là đầu mối giao thông đến các khu du lịch lân cận như Phố cổ Hội An, Bà Nà, Ngũ Hành Sơn, Tổng Công ty thực sự được hưởng sự ưu đải của vị trí địa lý.

Về lĩnh vực đóng mới và sửa chữa tàu, Công ty đang áp dụng các công nghệ tiên tiến của Châu Âu như:

Đóng tàu theo thiết kế của một số nước phát triển ở Châu Ẩu như Hà Lan, CHLB Đức, Nauy.
Cắt thép (nhôm) tấm, thép hình bằng máy cắt tự động CNC.
Hàn tôn vỏ bằng máy hàn tự động và bán tự động.
Gia công thiết bị nội thất mộc trên dây chuyền công nghệ hiện đại được nhập khẩu từ Châu Âu.
Hạ thủy tàu trên sàn nâng hạ tàu Rolls-Royce của Mỹ…
Tổng Công ty Sông Thu là đơn vị đầu tiên của cả nước và là đơn vị thứ 2 ở Đông Nam Á (sau Singapore) lắp đặt thành công hệ thống nâng hạ tàu cơ điện hiện đại Rolls& Royce-Mỹ. Sàn được lắp đặt thành công và đưa vào hoạt động năm 2013. Với sức nâng 3000 tấn, hệ thống nâng tàu SYNCROLIFTR - 3.000T sử dụng kết cấu bằng thép được nâng, hạ bởi các tời điều khiển bằng điện, sàn khớp nối có phần mềm điều khiển và hệ thống kiểm soát “ATLAS DOCKMASTER” trên hệ điều hành Windows, đo và kiểm soát được quá trình vận hành của hệ thống sàn nâng tàu mọi lúc. Đây là hệ thống sàn nâng tàu có chất lượng cao, an toàn và tin cậy tuyệt đối với thời gian mỗi lần lên hoặc xuống chỉ mất tối đa 45 phút. Một đặc điểm hết sức nổi bật là hệ thống này rất thân thiện với môi trường.

Để đáp ứng yêu cầu ngày càng cao về chất lượng sản phẩm, dịch vụ cũng như mở rộng thị trường, Tổng Công ty đã không ngừng nâng cao hệ thống quản lý chất lượng nhằm sản xuất những sản phẩm đạt tiêu chuẩn cao. Tháng 6 năm 2010, công ty đã được Lloyd’s Register Quality Assurance cấp Chứng chỉ ISO 9001:2008, số VTU6009706 trong lĩnh vực Làm sạch tàu dầu và hiện nay công ty đang hoàn thiện những công tác cuối cùng để nhận chứng chỉ ISO 9001:2008 do Lloyd’s Register Quality Assurance cấp trong lĩnh vực đóng mới và sửa chữa tàu biển.
