Bên cạnh những thuận lợi lớn, TPP cũng đặt ra nhiều thách thức lớn, đó là, mặc dù xuất khẩu tăng trưởng nhanh nhưng cơ cấu hàng xuất khẩu chưa mang tính hiệu quả, chủ yếu xuất khẩu hàng có công nghệ thấp, thâm dụng lao động như hàng may mặc, giày dép, đồ nội thất... Xuất khẩu chủ yếu nguyên liệu thô, chưa qua sơ chế hoặc gia công đã khiến việc cạnh tranh về giá cả, chất lượng, giá trị tăng thêm của hàng hóa… trở nên yếu. Quy mô Doanh nghiệp xuất khẩu nhỏ, không thâm nhập được vào hệ thống phân phối chính khiến các Doanh nghiệp xuất khẩu trở nên không bền vững, không chi phối được thị trường. Tham gia TPP sẽ tạo ra sức ép về mở cửa thị trường, cạnh tranh đối với các doanh nghiệp Việt Nam. Nếu không có sự chuẩn bị tốt, nhiều ngành sản xuất và dịch vụ có thể sẽ gặp khó khăn. Ngành chăn nuôi sẽ đối mặt sự cạnh tranh quyết liệt.
