Từ năm 2000 đến 2006, thực hiện chủ trương của Đảng và Chính phủ về sắp xếp, đổi mới, cổ phần hóa công ty Nhà nước, Tổng công ty đã triển khai chuyển đổi từng bước và đến cuối năm 2006 đã hoàn thành việc sắp xếp, chuyển đổi sở hữu các công ty thành viên thành công ty cổ phần. Năm 2010, Tổng công ty Mía đường II tiếp tục chuyển đổi sang tổ chức và hoạt động theo hình thức công ty mẹ -công ty con, với Công ty mẹ là Công ty trách nhiệm hữu hạn một thành viên do Nhà nước làm chủ sở hữu. Tổng công ty đã cổ phần hóa công ty mẹ và tháng 6/2013, Tổng công ty đã chuyển sang hoạt động theo hình thức công ty cổ phần với tên gọi là Tổng công ty Mía đường II-CTCP và vốn điều lệ là 658.000.000.000 VNĐ (sáu trăm năm mươi tám tỷ đồng)
